There are still a number of ioncube protected files, namely Class files in the includes folder.

Did you upload the none ioncube files as
class_backup_database.php is still ioncube

This is an FYI for those of you that have asked about encrypted files. I cannot say at this point what encryption method will be used, however some of the files in My Directory will remain encrypted for security reasons and to prevent hacking, pirating and or cloning of the script.
